Clarendon married twice. Firstly, in 1629, he married Anne, daughter of Sir George Ayliffe of [[Grittenham, Wiltshire|Grittenham]], Wiltshire, who died 6 months later,{{sfn|Chisholm|1911|ppp=428}} and to Edward's intense grief.

Secondly, he married, in 1634, [[Frances Hyde, Countess of Clarendon|Frances]], daughter of [[Sir Thomas Aylesbury]], [[Master of Requests (England)|Master of Requests]],{{sfn|Chisholm|1911|ppp=428}} and his wife, Anne. He seems to have been a good and faithful husband, despite what he himself called a "passionate friendship" with his first wife's cousin [[Anne Villiers, Countess of Morton]].{{sfn|Ollard|1987|p=128}}
